Somewhat similar I cam across when writing unit tests.
I could not make it with one build file having the unit tests run on my local machine and also beable to build the PICO formware.
The only way to do this is indeed setup a directory structure with common files, and a directory for the PICO and a directory for your other project.
You just need to make sure that in your common code you do not add any 'PICO' code, so manage that a standard c or c++.
